One more thing. The transom area on both sides is the wood still there? And if it is have you made sure it is dry?

Everything there is making an egg crate or box beam. Each piece will support and stiffen the rest. So yes that stuff needs to go back in. It may or may not need to be as heavy as what you took out. The outside skin is plenty thick. Get all cleaned up and then you will bond the new plywood in with epoxy/wood flour. Then tab that into the hull and cover it with fiberglass. That white crap is glass that was not wet out well when it was built. Yes you need to get rid of any of it you see. How thick is the glass skin now that you have it all cleaned up? In the end your strength is going to come from the plywood you will install and the way it will be tied into the hull.
