I hate windows in the shower. We had one in our previous house. I finally got tired of messing with it and closed it in. Keep in mind, water will intrude again at some point.

I have Gatorglide on the bottom of my GF16 and used epoxy graphite on my sons Gheenoe. The epoxy graphite is tougher but the gatorglide is slicker for sure. I'm sure the Steelflex is similar to the Gatorglide. I would save some money and go epoxy graphite.

I epoxied down a scrap piece ply to the floor and used nylon strap to hold it down. The hold down hardware is screwed into the plywood base. Cheap and simple. I don't have any finished pics.
A 40 is way too much weight to hang off the transom of a GF16. They need weight in the front as is because they tend to run a little bow high. To me a 20hp 4 stroke or a 25hp 2 stroke is about as heavy of a motor as you would want on there. I would love a 25 2 stroke for mine but I couldn't find one...

Definitely fix it. I fixed it mostly on the advice of cedarock. He finished and ran his GF14 with rocker then later went back and fixed it. GF12 (also listed as jon boat 12) is an easy 1st build. They are stable and can carry a crap ton of weight.
